The conscious and subconscious are not two minds, they are two spheres of activity within one mind. Your conscious mind is the reasoning mind, the one that chooses, for example; what you read, where you live, who you date. You make all your decisions with your conscious mind.
Without any conscious choice on your part, your subconscious keeps your heart functioning automatically, and your digestion, circulation, and breathing are done by your subconscious mind through processes independent of your conscious control.
Your subconscious mind accepts what is impressed upon it or what you consciously believe. It does not reason things out as your conscious mind does. Your subconscious mind is like a bed of soil that accepts any kind of seed, good or bad. Your thoughts are active; they are the seeds. Negative, destructive thoughts continue to work negatively in your subconscious mind. Sooner or later, they will emerge and take shape as an outer experience that corresponds to their content.
Everything perceived by the subconscious mind is seen through the lens of previous programming. Your subconscious mind does not engage in proving whether your thoughts are good or bad, true or false. Assuming that something is true, even though it may be false, your subconscious mind will accept it as true and proceed to bring about results that must necessarily follow because you consciously assumed it to be true.

Bad habits are "bad" simply because they don't really meet the need they're trying to meet. You need to uncover the deeper need wanting to be met or core belief that is causing the "bad habit" which can be done with hypnotherapy.
